I’d like to know if it is possible to protect an application (installed on Fez Cobra II) from copy or reverse engineering?

Application protection is a feature GHI will implement in the firmware, but currently it’s not.
GHI says this feature will be implemented in one of the next FW versions, but they say this for about an year now I think.
The priority to implement it is low because only a few people need it (or ask for it).
If it’s really important for you, you should contact GHI via their consulting services. I guess you could ask there for an quicker implementation of any feature you need.
CPLD is hard to be copied. So if possible, add a CPLD in your hardware.
However, it is a era of open source, keep the service as your core value, which is not possible to copied.
