When coding the BrainPad Pulse with DUE Link and Python, is there a way to keep a .py program on the device so it can be powered up with a battery and run your .py program?

That is not possible today
In the future?
There are advantages and disadvantages to this. We can give a full Python experience to the user from a desktop or use MicroPython and run on the micro. As for education, using standard IDE with standard language is better for the teacher and the student.
I completely agree, would be nice to have it run standalone on the device too
